Domino let me down

I guess the plexiglass scale on my Domino shifted somehow some way. I ran some domis last night on the zero-clearance setting (edge banding on my new NYW router table project) and everything was off by about 1/16" --that is, when I put the pieces together to dry fit the alignment pencil marks no longer lined up. I fixed it by widening one set of holes but was pretty bummed this happened. And it's not entirely clear to me how to get the scale back in alignment. Any suggestions?

The genius of the Domino is that you can make the hole wider than the Domino (allowing some play) while keeping it snug vertically. With ordinary dowels everything has to be perfectly aligned in two axis. If you use the zero setting for more than one matching pair of mortises you're asking for trouble. Even for that one matching pair you need to get the target properly aligned so Peter's info should get you there.

I’ve installed many hundreds of Dominos and always used all narrow mortises on one board and all wide on the other board. I’ve had virtually no alignment issues using this technique. Using narrow to narrow is just asking for trouble in my book.

Did you have alignment issues before?  Calibrating the cursor is actually recommended out of the box, and tends to be a once and forever operation.  Half inch shy has a good video on how to do it, though I found his method, although basically fail-safe, can be simplified by a couple of steps without much risk:
