Is there a method to use when the two sides are not the same length?  For instance, the carcase side is full length but the center divider is shorter on account of it either being butt-jointed (dominoed) or seated in a dado.  Right now I'm thinking of marking a square line across both pieces where I want the holes to be centered and clamp the rail down referenced on that line.  This would preclude the use of the end stops on the rail or use in one of the jigs I've seen posted on this forum.  Thanks
 
  Clisbyclark, you can add a shim to make up the difference to the center divider, place the shim between the end of the work piece and the endstop to index the rail.
 
  I've run into a similar situation recently.  I built a wide closet built-in and needed shelf support in the back panel but the panel could not go to the floor.  So when I cut my sides I cut my back at the same length and line bored them at the same time.  Then after all my parts were indexed the same I trimmed the back but still had my marks for alignment.  I previously tried the shim technique but I was not happy with the process and was worried about duplicating success.  Good luck

  You are right the money. I figured that out after I cut my pieces, so I used a shim brad nailed on to the end of the work piece, it worked pretty well. I assumed clisbyclark already cut his stock, but after rereading his post I'm not sure why I thought that.
