Refinishing sections of pine floor.

Could I get some guidance on a small floor refinishing project please....
The dog nails have done a number on sections of the pine floors in the kitchen so it is time to refinish the sections and reapply Waterlox finish. I'm thinking of sanding the affected boards with a Rotex 90. Would Rubin 80 and 120 sound appropriate... or just hop to 120 or other? I have the RTS400 as well.... would that do a better job (with Granat paper).
This is a 1940 restored floor and there are small nail holes in areas of the floor from an old floor covering that was removed. Is there a recommended filler that could be used on the nail holes so they are less apparent after the refinishing is done?

I would always start with the higher grit, so in your case between 80 & 120 I would start with the 120.
Also the RO 90 in Rotex mode will chomp through old pine very quickly. So with your choices I would start with 120 or higher and not in Rotex mode & if you have a hard pad I'd use that also to start with.
 
Make sure the filler you use matches the existing wood color pretty closely, otherwise you'll have a whole bunch of little "eyes" staring back at you, which are actually more annoying than the holes.

Place a bit of wood filler on something and let it dry, then compare colors. You can always mix a couple of colors together to get the correct tone.

If you use the Bona Pacific filler suggested by [member=47595]TheTrooper[/member], it's tintable and water based, so use a stainless putty knife to prevent rust spots.
 
The area to be refinished is about 5' X 14'. I have a Rotex 150 as well and I'll probably do the section with the 150 rather than the individual strips with the Rotex 90.
Anybody know where the Bono Pacific Wood filler is available in Canada?

Thanks to everyone that offered guidance. Sure beats the old trial and error approach for restoring the old farmhouse.

  I have also had good luck with Timber Mate colored fillers/putty.  You can save your sanding dust of the floor and add that to the putty/filler while it's still tacky to help with staining/coloring.  Timber Mate, for me, is best applied with a metal putty knife, then I quickly do a final scrape or pass with a piece of scrap wood held at a lower angle than the putty knife.  Seems to really keep the putty from being drawn out of the hole and levels it nicely as well.
Don't go by the names of the Timber Mate for a color match, instead, pick the filler/putty closest to what you need.  The smell of the putty takes some getting used to[ heavy clay smell], but I have multiple tubs of the stuff in my shop since it keeps on the shelf very well and can be revived with water if needed.
