Is there a reason you are using waterborne finish vs the solvent? I noticed you just mentioned using a a solvent undercoater so why not the finish as well? I've used a lot of both and personally I am not a big fan of the waterborne products. Love the direction they are going but I simply can't get the same finish as I do with pre-cat or CV.
ML stain blocking primer is fine on MDF. You will need to spray two coats. Sand the first coat so the brown of the MDF just shows through. I brush on EMTECH EM1000 WB Universal Sanding Sealer on the edges at full strength. Sand and then prime. Works very well.
The best sealer primer that I have found is General White undercoat. It will seal and block out nasty stains that SW wood and wall cannot. It's not cheap however. SW SK sealer is ok, but I have not found it to block stains any better or worse than SW Wood and Wall.

I am guessing you are using ML Campbell agualente. It can be difficult to get a level coat but it will work. The light colors are OK, but the dark colors never cure hard enough for heavy use. I used it for some here
I have used 1.3 needle in my Fuji XPC gun to spray aqualente and it was fine. Aqualente is not very high on the viscosity chart and can be sprayed with lower pressure.
I am sure that 100 psi at the gun is way too much. 30-40 is good, but the CFM air supply must be correct or you will have problems.
