Are you thinking of deep drawer slides? If that's the case, the rear systainer is clear of the cabinet back when the drawer is extended and will not need lid hinging clearance.
Personally, if I was facing that sort of project, I'd probably opt to have "low use" storage boxes I access from the top behind my high use systainers.

Great 2nd post! I think that you should incorporate what drawer slides you are planning into your design. If you are using full slides versus 3/4 slides your depth can be less. I might be misunderstanding your question, but with full depth slides you would need the front to back measurements of 2 systainers plus a little play for the in between them plus whatever you are putting at the front and rear of the "drawer".

I screwed up. Yes you will need to allow for the lid on the front systainer in the open position and also on the rear for clearances.

It all depends on your shop layout and how much space you have and what type of project you are going to do. The price of the plywood is going to be trump by the price of full extension drawer slides. You can reduce the price by using Roseburg high density melanine. 4x8 3/4 inch runs around 30 dollars. The two drawback is that it is heavy and it will eat up your circular saw blade.
When it comes to systainer storage I find that the Guido wall is the most practical option, especially if you start adding to your collection.

How well does your Kapex hood work? What dust collection system do you have it hooked up to? What size ductwork?

I have a 3HP dust collector. The hood was made when I had a Dewalt CMS. Most of the time I don't use it with the Kapex since the dust collection is pretty good with just my CT22 and 36mm hose. When the DC is on it does grab what the CT misses. The 4 inch DC hose collects at the bottom rear of the saw.
