I only ever use the narrow settings with the Domino machines (unless doing a breadboard end - but that is very rare). Using wider slots means much weaker joints which is fine in some circumstances but generally not so good.
I use pencil lines which I scribe with the two pieces of wood in contact where I want them to end up.
If on gluing it is a fraction out then the dominos are very forgiving and you can get at least 0.5 mm, perhaps as much as 1 mm, lateral movement by using a bit of persuasion.
If you are marking two pieces which are not in contact in the desired final position then use the Incra precision rule or something similar.
