Temp outside was probably mid-70's in Denver Co. 

Denver is a fantastic city. Fantastic climate.

The doors had been kept inside for weeks at that point.

It looks like there was some fine dust in the grain and it created enough surface tension to prevent the clear coat to reach into the grain.

I failed to share that after the first coat the grains stood so I sanded to knock them down. 

This seems to indicate that there was dust trapped in the grain of the doors.  There is very little to no grain raised when using the General (Gel) stains because of the urethane added to the stain.

...with about 15-20% overlap. 

I would increase your overlap to 50%. In ideal circumstances (flat surface horizontally) if you are spraying a 6" wide oval at 6" away you will get a more consistent coverage.

Checked with the wife.  Looking back at the pics I think she was correct.

In my experience they (wives) usually are correct...it's always good to have another pair of eyes on these projects.
