After breaking down composite board to 100mm wide using parallel guides I wish to cut this material to length.
My question is, can I make repeat cuts 200mm long using a stop on the mft?
Will the sliding fence extend past the guide rail enough to use a slide stop?
Thankyou Bruce

Sometimes one needs to clamp a piece of wood to the table when the "stop" gets near to being under the floppy-rail.

The sliding rear fence will slide anywhere but if you slide it to the right of the guide rail with some on the left also you will cut it unless you use a sacrificial piece of wood like a 1 x 6 between your fence and your workpiece.  I might have misunderstood your post.

clamping each cut?

No...

I never use the fence, just some dogs for the wood to square up against on the back row.
This means that the part need to be >96-mm... (and at least a dog diameter bigger).

One could also use the fence.

Then if the stop needs to sit under the fence, then that would not work.
So just clamp a piece of wood to the table. Then slide the piece to be cut over against that clamped wood stop.
Once all the parts are cut removed the clamped stop.
