The base foam is about 3/8" and as Brice said compresses a lot with anything that has weight.
The cross cut base is very dense material. Not so much a padding as it is a protective layer, and evens up the bottom. I use the cross one when I don't want something to rock on the cross ribs. And also to stop things from banging down on the plastic bottom.
Both are handy and not expensive as far as Systainer stuff goes.

Just measured a new one at 20 mm. It has plenty of "squish factor", so it should accommodate your needs.
