Is it OK to setup VS600 asymmetrically?

I'm trying to calibrate my VS600 with the SZ-14 half-blind dovetail template and I'm finding that the dovetails made on the left side of the template are slightly too deep, whereas those on the right side are the opposite--not deep enough.  I have used the "+/-" adjustment to try and correct this, but even with the right side 4 marks further to the "+" than the left, I still have the same problem. Is there any issue with configuring asymmetrically like this?  Should I just keep going until both sides sit flush?
 
How do you mean 'too deep'? The wheels with adjustment only work side-ways, if I remember right.

Do you have the copy ring centered properly? If you turn the router 180 degrees, do you get different results?
 
What I mean by "too deep" is that the resulting box has two corners with the tails sitting proud of the pins slightly, and the other two corners where they are recessed.  The two proud are those done on the right side of the template and the two recessed are on the left. 

Maybe I could just adjust one side and only use that for all the cuts.  I have not tried that.
