    The metal rails/tracks for the cover are supposed to be clamped on to the truck box, but they could be screwed or bolted. The cover itself has cleats that roll into the track. The spacing across the width of the truck box is somewhat critical , hence the problem with a lot of expansion/ contraction.

Starting to think about the aluminum.

What about hollow square stainless steel?  Not cheap I imagine though.

How high do you need to raise it?

Two inches.  Yes, hollow square might work. I need to figure if it needs to be shaped to fit the curve of the body or if thick weather stripping or something else compressible  will work.

They also offer 2"x 8" tubing which would give you a lot more space.  You'd probably have to be more careful how you fasten it so it doesn't deform. 
 
If you go with aluminum tube; buy anodized.  That will prevent the aluminum from reacting to salt and weathering.  8020 offers anodized aluminum tubing in various forms.  I use their 1 1/2" X 3" tubing for shop site tables.  The 1 1/2" fits perfectly in the slots of Stanley Fat Max adjustable leg saw-horses.
