I cannot speak to the Makita track saw, but Festool's TS55 and TS75 saws can be adjusted to match where the blade cuts the splinter guard on another saw.  See the bottom half of page 12 of Rick's supplemental manual for the TS55 -- Festool Manuals scroll down the the supplemental manual for the TS55 Guided Saw and download the pdf file. 

I would suspect that the Makita saw has some similar adjustment, so you should be able to get the two cutting at about the same location relative to the edge of your guide rail(s).  Keep in mind that because these track saws run down the guide rail with a slight toe-in attitude, they will cut ever so slightly closer to the guide rail when set to a deeper cutting depth than a shallower depth.  So, you will want to attempt to match the saws adjustments when set at or near their respective full depth setting, and to a splinter guard that has also been used/cut with either of the saws set at full depth.  You will also want both saws properly tuned for proper toe-in settings before starting this process -- having a toe-in attitude is essential, but less is better than too much.
